I've found issue with emu68 running on rpi3a in my Amiga 500. when you start FlashFloppy selector (no matter if booting directly from sub stick, or from "floppy" under workbench, you are not able to use keyboard do add adf images to slot in gotek menu.
When I've removed pistorm and put back regular motorola 68000, everything works perfectly. Tried with version of Flash floppy v3.29 v3.38 and latest unstable 4.something

This might be a bug with the FlashFloppy selector app not supporting 040 CPUs rather them Emu68. It might be easier to use the buttons / rotary encoder instead in the mean time.

You are right, I was able to switch gotek do direct mode and use buttons, I also see that issue on Pistorm (musashi) no matter which cpu emulation you are setting. I will try to debug it further and try to help fixing that. It would be if anybody could confirm having the same problem.

Ah! Affecting Musashi means this is something different.

Can you let us know which Kickstart version you are using and whether joystick control of the menu is also affected?

I've checked cpu 68040, 68020 and 68000, kickstarts 3.1.4, 3.1, 2.04 (1.3 not booting (white-screen) under pistorm (musashi) and i observed issues on all these settings. (I've used very minimal setup, everything disabled).
Exactly the same behavior under emu68 with kickstarts 3.1.4, 3.1 and modified from caffeineos
