source code for gc_get_molecules

Am aware the license clearly states free to use, not open source, however I was wondering if there were any plans to make the source code available for some of the tools - in this case, the subset that would include gc_get_molecules ?

While there is the desire to make the source code available, there are no immediate plans to do so. Did you have a specific question or bug report regarding gc_get_molecules?
