Have you thought about making model assignment condition specific?

We shortly touched on that. Having multiple models which differ by more than parameter values (e.g. having different ODEs) is not considered at this point. However, it would be relatively easy to handle by just specifying a separate set of <SBML file, measurement file, ...> for each model.
