Cloning gives me this error while Windows client (Source Tree) is working properly with the same repo.

I'm afraid it's not. But it has long paths indeed.
I have similar issue with msysgit, but they resolved it AFAIK. I think you can reproduce it by manually creating repo with long path on Windows, push it and then clone via SGit.
