It seems to coincide with nodes that have “Reference Entity” listed as “Unkown:Unknown" in Reactome. I don’t recall if this was the case with the human converted pathways also. Could we still add the node, just with an empty xref, but with the same label as Reactome?

This is still happening in version 62; I will check the original PWs in Reactome for the latest version (65)...there appear to be 34 nodes that cannot be rendered in version 62. With that info, we can go back to the Reactome team, and inform them there are some datanodes that are missing IDs (perhaps we can help with annotation then?).
