Version: v1.0.1

This release introduces robust outlier rejection functionality for dynamic ASL timepoints, improving the stability of quantitative fitting and derived CBF, AAT, and CVR maps. Minor internal refactoring and bug fixes included.

🚀 New Features

Outlier rejection based on deltaM signal stability

  • Robust temporal outlier detection now integrated into the preprocessing pipeline.

  • Dynamics (control–label pairs) are removed if their mean brain deltaM deviates strongly from the temporal median across all timepoints.

  • Specifically:

    • A dynamic is rejected if:
      |mean(deltaM_dyn) - median(mean(deltaM))| > factor × MAD(mean(deltaM))
    • Default threshold factor = 2.5; configurable via outlier_factor in config.json.
    • The median absolute deviation (MAD) is used for robustness.
  • Outlier rejection ensures improved:

    • Perfusion quantification
    • Model fitting stability
    • Final image quality
  • The cleaned dataset is saved in separate NIfTI and DICOM (optional) files:

    • Full retained PLDs
    • 2-to-last PLDs (for CBF)
    • 1-to-2 PLDs (for AAT)

🔧 Minor improvements

  • Logging now explicitly reports which dynamics are removed (1-based indexing).
  • Restructured dynamic handling in motion correction and saving.
  • Improved documentation in code comments and logging messages.

🧠 Reminder of v1.0.0 features

  • PACS-ready DICOM export
  • BIDS-compliant context tagging (e.g., baseline, stimulus, preACZ, postACZ, etc.)
  • Motion correction, Look-Locker correction
  • SSVB fitting of CBF, AAT, ATA, (Frontiers reference)
    (via Quantified Imaging)

How to upgrade

  • Pull latest from GitHub
  • Update your config.json with a suitable outlier_factor (default: 2.5)
  • Run as before via run_pipeline.py --config my_config.json
