[run.config] assign does not work with variation.

It seems that if there is a variation in a config file, then an assign in the same file doesn't do anything.

(This is different from #161, as in the current issue I don't want to change the assign in each variation, but rather change it once, for the master/template .dck file, before I base the variations off that one.)
