Consolidate the remaining reference-building work into the released library and reconcile all development branches.

  • Add feature_definition= to build_reference_rotations for vdjtools basic/joint statistical bases and motif variants. Freeze the definition and vocabulary with each new bundle.
  • Delegate configured fits to bounded sparse TablePCA.fit_features; check save/load using fresh small query tables. Sample-map workers finish before the separately budgeted PCA phase.
  • Preserve legacy reference behavior, RFF-before-aggregation semantics, existing fitted models, and the release-pinned AIRR feature signature bootstrap introduced in 4.8.0.
  • Clarify feature/channel units, output contracts, and the distinction between generic TablePCA and corpus scaling. Correct the paper reference and use the canonical documentation URL.

Validation: 461 fast-tier tests passed, one skipped; Linux/macOS and optional dependency CI, production-wheel tests and strict documentation builds pass before publication. No model parameters or corpus artifacts were refitted.
