I have tried every rendering setting, doesn't help. I think it is a bug not a setting problem

Nope, this is an issue with your setup. There are way too many things going on here, that's why it's important to take the time to set up a minimal reproduction file.

Long story short:
EEVEE is not actually using transparency at all (just zoom into the leaves to check it).
If you remove transparency from Malt or properly set up transparency in EEVEE (and remove the Kuwahara filter from Malt, and apply the same cutout value) you'll see the same results.
Applying an alpha cutout to interpolated mipmapped textures is always going to cause this kind of issue:
