Every command that writes from a folder now reconciles the folder with Capy before writing. This release includes the product changes from PR #396 that were omitted from 0.9.12.

• Apply the same conflict choices across edit, add, remove, connect, rotate, push, existing-branch checkout, organization switching, and deploy. Creating a branch preserves uncommitted values as before.
• Protect uploads against stale state using base_keep_hash; reconcile and retry once if the server reports a stale write.
• Resolve conflicts in interactive edit and secrets screens. Non-interactive callers receive exit 3 with SECRETS_CONFLICT, differing names and a conflict_id, then answer with --resolve and --conflict.
• Compare live Dokploy values before deploying and honor the choice to keep a platform value. Batch deploy sends only selected variables.
• Recover interrupted checkouts through reconciliation and report discovery failures per folder.
