Improved readme and major bug fixes

For this release the readme was improved a lot, detailing the configuration, inputs, outputs and software requirements of the pipeline. I also fixed a major bug that didn't allow to run samples with and without cellhashing data in the same workflow. I also improved and simplified the barcode summary report, which can be used to better choose a UMI threshold for LARRY data,
