Your logs don't contain the "Successfully added user:" so the database must've been already initialized. Did you change (or add) environment variables after the first start? docker-compose tries very hard to reuse volumes form run to run. This is similar to my description for postgres: docker-library/postgres#203 (comment).

If your mongodb volume is populated then the entrypoint script won't modify anything
