  • New tool fiberhmm-dedup: PCR-duplicate removal for DAF-seq amplicon/UMI-less libraries by deamination-pattern fingerprint, where coordinate dedup (Picard/markdup) cannot work. MinHash + LSH clustering at a Jaccard threshold; collapses each molecule to one representative by default (--flag-only to mark instead).
  • fiberhmm-call --dedup: optional dedup pass, gated to DAF (ddda/dddb).
