FiberHMM 2.16.1 — call --dedup runs before footprinting

fiberhmm-call --dedup now removes PCR duplicates before footprinting (was a post pass), so the HMM/recaller only process unique molecules and NRL/phase estimation isn't biased by duplicates. --dedup now requires a file input.
