run_command_with_shell dropped the subprocess return code, so a failed command
still let git-project exit 0.  Return proc.returncode from
run_command_with_shell, propagate it through RunnableConfigObject.run and
main_impl and raise it as SystemExit from main so git-project exits with the
command's real code.
