I'm not sure if this is in fact the case, but @emannes said it might.

Edited the title: to clarify, I meant rejected but scheduled classes.

Fixed by #3270. Rejected sections are no longer shown in the scheduler directory but are shown in the matrix if already scheduled. This seems like the appropriate behavior to me.
