Should the ontologies be provided on the command line? Obtained automatically somehow?

Good q. Let's go with command line for now, but I imagine later some
kind of registry mechanism

Also assuming we're loading the full ontology in memory with the owlapi
(as opposed to services). To allow reasoning etc
