I use PhpStorm and the Twig plugin expects the file extension to be twig instead of html in order to enable Code Highlighting and Live Templates. I imagine this could be true for other IDEs too – haven't checked though. Anyways, I implemented a quick fix for myself by replacing

$output = $twig->render($template . '.html', $twig_vars);

with this:

if(file_exists(THEMES_DIR . $settings['theme'] . '/' . $template . '.twig')){
    $output = $twig->render($template . '.twig', $twig_vars);
} else {
    $output = $twig->render($template . '.html', $twig_vars);
}
