UAVCAN will support CAN FD in the future (possibly in v1.1) in a fully backward-compatible way. The feature has not been included in v1.0 due to low demand.

Closing - CAN FD support is already in the v1.0 draft; see https://github.com/UAVCAN/specification/issues for relevant discussions; the tracking issue is OpenCyphal/specification#2.
