Bug Fixes

• Bypass cache check for parse stage so disk changes are detected (b868657)

the parse stage's cache key was derived from files.content_hash in the db, but parse is the only stage that updates that column. once the db had any rows, parse would always see "no change" and skip, so new and modified files on disk were never picked up without --force. parse now always runs; its per-file hash check keeps the no-op case cheap, and downstream stages still cascade correctly via the post-parse hash recompute.
