phymlGUI 2.0.0

Overview

phymlGUI 2.0.0 brings a new window, IQ-TREE as a second engine, an interactive tree viewer and ready-to-run packages for Windows and Linux with all analysis programs included. The program aligns FASTA files with MUSCLE and builds maximum-likelihood trees with PhyML (serial or MPI) or IQ-TREE (ModelFinder, ultrafast bootstrap), for single files or whole folders.

New window

  • Two panes: the parameters, recent files, presets and run history on the left; the tree, log, statistics, summary and batch queue on the right.
  • Light and dark themes following the system, with an accent colour.
  • Every setting is checked before a run, and all problems are listed at once.
  • A live CPU monitor for the system and for the analysis process tree; Cancel stops the whole process tree, MPI ranks included.

Tree viewer

  • Rectangular, slanted and circular layouts with a distance grid and a scale.
  • Support values with threshold highlighting, clade collapsing and rerooting on an outgroup.
  • Majority-rule consensus from bootstrap trees and Robinson–Foulds comparison of two trees.
  • Export to PNG, SVG and PDF.

Engines and runs

  • IQ-TREE 2.4.0: ModelFinder chooses the model (MFP); ultrafast bootstrap with the 1000-replicate minimum enforced; the chosen model and the statistics are shown in the window.
  • Batch mode with a live per-file queue, retry of the failed files and an Excel summary next to the CSV one.
  • Run history (a double click reopens a tree) and parameter presets.
  • Command line without the window: phymlgui-cli.exe on Windows, the AppImage itself on Linux (--file, --batch, --config, --version).

Packages

  • Windows zip and Linux AppImage, each with PhyML, IQ-TREE, MUSCLE and RAxML-NG; Python is not required.
  • RAxML-NG 2.0.3 is now built natively for Windows from the official sources; its results match the official Linux build. It is included for the command line; an engine in the window is planned.
  • Every package is tested before release: alignment and a tree with PhyML and IQ-TREE, an MPI run on Linux, the window opening, and the AppImage on a clean Ubuntu 22.04.

Upgrading from 1.2

  • The Windows archive is now phymlGUI-<version>-windows-x64.zip; unpack it into a new folder.
  • To keep your settings and run history, copy phyml_config.json and phyml_history.json from the 1.2 folder next to the new phymlgui.exe. Settings and history are kept next to the program when that folder is writable, otherwise in %APPDATA%\phymlGUI (Windows) or ~/.config/phymlGUI (Linux).
  • The bundled PhyML for Windows is an MPI build: install Microsoft MPI also for serial runs.

Download and requirements

  • Windows 10/11, 64-bit: phymlGUI-2.0.0-windows-x64.zip. Unpack the whole archive and run phymlgui.exe (phymlgui-cli.exe for the command line). PhyML needs Microsoft MPI (msmpisetup.exe), also for serial runs: the bundled PhyML is an MPI build.
  • Linux x86_64: phymlGUI-2.0.0-x86_64.AppImage. Run chmod +x and start it; without FUSE add --appimage-extract-and-run. Needs glibc 2.35 or newer (Ubuntu 22.04+). MPI mode needs OpenMPI: sudo apt install openmpi-bin.
  • SHA256SUMS: checksums of the files, sha256sum -c SHA256SUMS.
  • raxml-ng-2.0.3-source+patch.tar.gz: RAxML-NG sources and the patch of the Windows build (AGPL-3.0).

Python is not required.

В phymlGUI 2.0.0 — новое окно, IQ-TREE как второй движок, интерактивный просмотрщик деревьев и готовые пакеты для Windows и Linux со всеми программами анализа внутри. Программа выравнивает FASTA-файлы MUSCLE и строит деревья максимального правдоподобия в PhyML (последовательно или через MPI) или IQ-TREE (ModelFinder, ультрабыстрый бутстреп) — для отдельных файлов или целых папок.

Новое окно

  • Две панели: слева параметры, недавние файлы, пресеты и история запусков; справа дерево, журнал, статистика, сводка и очередь пакетного режима.
  • Светлая и тёмная темы, следующие за системой, с выбором акцентного цвета.
  • Все настройки проверяются до запуска, и все ошибки показываются сразу списком.
  • Монитор загрузки CPU для системы и для дерева процессов анализа; «Прервать» останавливает всё дерево процессов, включая ранги MPI.

Просмотрщик деревьев

  • Прямоугольная, наклонная и круговая раскладки с сеткой расстояний и шкалой.
  • Значения поддержек с подсветкой по порогу, сворачивание клад и укоренение по outgroup.
  • Консенсус большинства из бутстреп-деревьев и сравнение двух деревьев по Робинсону–Фаулдсу.
  • Экспорт в PNG, SVG и PDF.

Движки и запуски

  • IQ-TREE 2.4.0: ModelFinder подбирает модель (MFP); ультрабыстрый бутстреп с минимумом в 1000 реплик; выбранная модель и статистика показываются в окне.
  • Пакетный режим с живой очередью по файлам, повтором неудавшихся и сводкой в Excel рядом с CSV.
  • История запусков (двойной клик открывает дерево) и пресеты параметров.
  • Командная строка без окна: phymlgui-cli.exe под Windows, сам AppImage под Linux (--file, --batch, --config, --version).

Пакеты

  • Zip для Windows и AppImage для Linux, в каждом PhyML, IQ-TREE, MUSCLE и RAxML-NG; Python не нужен.
  • RAxML-NG 2.0.3 теперь собирается под Windows нативно из официальных исходников; результаты совпадают с официальной сборкой для Linux. Он входит в комплект для командной строки; движок в окне запланирован.
  • Каждый пакет проверяется перед выпуском: выравнивание и дерево в PhyML и IQ-TREE, MPI-запуск под Linux, открытие окна и AppImage на чистой Ubuntu 22.04.

Переход с 1.2

  • Архив для Windows теперь называется phymlGUI-<версия>-windows-x64.zip; распакуйте его в новую папку.
  • Чтобы сохранить настройки и историю запусков, скопируйте phyml_config.json и phyml_history.json из папки 1.2 рядом с новым phymlgui.exe. Настройки и история хранятся рядом с программой, если эта папка доступна для записи, иначе в %APPDATA%\phymlGUI (Windows) или ~/.config/phymlGUI (Linux).
  • Встроенный PhyML для Windows собран с MPI: Microsoft MPI нужен и для последовательного режима.
