--build without -d now creates bmdb_<YYYYMMDD>/bmdb_<YYYYMMDD>.fa.gz plus its Bowtie2 index, headers and manifest in one folder; --db-dir chooses where that folder is created (default: current directory); -n/--name adds a label (bmdb_<YYYYMMDD>_<name>).
Mapping runs without -d use the newest bmdb_<YYYYMMDD> database found in --db-dir (either the folder holding bmdb_* folders or one bmdb_* folder) or, by default, the launch directory; if none is found they fail and ask for -d or --db-dir. --db-name pins an older database by folder name or date.
--list summarises the databases in a folder; --verify checks a database's FASTA, index, overview and checksum; --update [--check] rebuilds only when BOLD/UNITE have a newer release; --keep N prunes older databases after a build.
Run manifests record the database folder name, build date and source releases.
