@tomkinsc, can you help me understand why this is failing? It looks like there's an issue with pysam, which doesn't seem to be related to these commits. Is it possible that recent updates to pysam are the cause?

I'll take a look. It would be nice if we could move to the conda version of pysam.

The error compiling the pypi version of pysam may be due to bioconda's recent shift to depend on the conda-forge channel. Fortunately, #126 seems to fix it, so updating this branch to master should hopefully resolve the issue.
