  • Short-read subcommand was renamed from call to sr (to match lr for long-reads)
  • Various performance improvements and one bug fix in the long-read genotyping mode
  • Tandem repeats are now correctly annotated for INS and DEL as DEL:TR and INS:TR
  • NALLELE=1 signals a bi-allelic site in delly merge, NALLELE>1 a multi-allelic site
  • INS:TR and DEL:TR are grouped in delly merge for multi-allelic VNTRs using NALLELE>1
