Refreshing a project whose Super Board skills or helpers link back to the source package no longer deletes those files or fails by copying a file onto itself. Existing links stay intact. Unsafe nested source and destination layouts are refused before replacement.

Regression coverage includes two layers of skill links, linked scripts and workflows, hook files, repeated refreshes, and overlapping folders. The installer and bootstrap suites now run in Linux and macOS CI.

Validation: 17 installer scenarios, 9 bootstrap cases, and 6 README sync scenarios passed locally.
