macOS: flutter upgrade/doctor reports brew components missing (they are not)

On macOS, after running $ flutter upgrade today flutter doctor reports I am missing brew components (when I am not).

For security reasons, homebrew is not installed under the "recommended" /usr/local. Custom location is pointing just fine under export PATH, and flutter ios apps are also working just fine.

UPDATE:

I resolved the CocoaPods issue by uninstalling and reinstalling cocoapods:

$ brew uninstall cocoapods
$ brew install cocoapods

Unfortunately, flutter doctor still fails to recognize libimobiledevice and ideviceinstaller even though they both exist after performing an uninstall and re-install:

NOTE: homebrew is installed in my home application directory (~/Applications/homebrew) and NOT /usr/local (this is intentional for security reasons). I'm wondering if Flutter is hard coded to look for libimobiledevice in /usr/local/lib ?

$ ls Applications/homebrew/lib/libimobiledevice.*
Applications/homebrew/lib/libimobiledevice.6.dylib	Applications/homebrew/lib/libimobiledevice.dylib

Same thing is happening to me. [ Not sure if 100% related, but VS Code is installed and updated, but flutter doctor things that is a problem ]

RESOLVED... albeit a terrible way to resolve this issue. There is a problem, however, with $ flutter ugprade not actually upgrading flutter (I will open a separate issue).

SOLUTION

• Delete flutter
• Delete homebrew
• Re-install homebrew
• Re-install flutter

STEP 1: Delete Flutter and Homebrew

$ cd ~/Development/
$ rm -rf flutter/
$ rm -rf homebrew/

$ cd _(back to home)_
$ rm -rf .flutter
$ rm -rf .cocoapods/

STEP 2: Re-install Flutter and Homebrew

$ cd ~/Development/
$ unzip ~/Downloads/flutter_macos_v0.5.1-beta.zip
$ mkdir homebrew && curl -L https://github.com/Homebrew/brew/tarball/master | tar xz --strip 1 -C homebrew

$ flutter doctor
[!] iOS toolchain - develop for iOS devices (Xcode 9.4.1)
    ✗ libimobiledevice and ideviceinstaller are not installed. To install, run:
        brew install --HEAD libimobiledevice
        brew install ideviceinstaller

in my case I had to first uninstall Homebrew as instructed on the official homebrew guide:

Getting this error again, with Flutter (Channel master, v1.0.1-pre.3, on Mac OS X 10.14.1 18B75, locale de-DE)

followed all instructions but this error wont disappear, flutter also wont recognize my usb-linked iphone - xcode does / android studio doesnt. Everything worked until i upgraded. Any help would be appreciated!
