• in Bonsai you can control other hardware such as behavioral cameras and Harp behavioral devices from the same application, facilitating hardware interactions like, say, triggering recording to file based on the animal's location in space, or closed-loop applications. The Open Ephys GUI does not process image data nor can you program behavioral tasks on it.
• the ONIX Source plugin in the OE GUI is currently under development and is only for ephys probes, not Miniscopes that ONIX can also record from.
• being a graphical user interface, the OE GUI has better visualizers for ephys data, file folder structuring and error reporting, and only requires configuration but not programming, while Bonsai as a programming language can provide greater flexibility but requires a little more work.
• you can combine both by running the system in Bonsai and using the GUI visualizers as explained here.
• the OE GUI cannot achieve sub-ms closed-loop latencies like the system can do when run through Bonsai.
