CmdStan options via config file

It'd be nice to have a file-based configuration option for the large command-line options.

Ideally (in my mind anyway), it would:

• consume the command-line options format from file
• allow line breaks as whitespace (unlike command line)
• read in the output produced by previous calls (need to deal with "default")

Overlaps with Issue #335. The command line structure is sufficiently constant that it's easy
to turn a string into the necessary arguments, but we need to define a full spec (which would
come along with the command refactor) before tackling this.

I no longer think this is necessary---the commands just aren't that long in practice. If they do get that way, we can add this again as a CmdStan issue.
