[feature request] get rid of bet parameter in Modality + rename to atlas preprocessor

Instead, we control the outputs by providing paths:

raw_brainextracted_output_path,
normalized_brainextracted_output_path,
raw_withskull_output_path,
normalized_withskull_output_path,
```
