Does PySR support matrix computation? For example, $y=W_{2}W_{1}x$ where $x$ and $y$ are vectors.

Not inside the expressions themselves. But you can do this sort of thing with template expressions. See https://ai.damtp.cam.ac.uk/symbolicregression/stable/examples/template_expression/ for a Julia example. Scikit learn doesn’t support the full interface but there’s probably a way you can hack it with a combination of a template expression and the right custom loss function.
