Add the following into ~/.codex/config.toml

[mcp_servers.clojure-mcp]
command = "clojure"
args = ["-X:mcp", ":port", "9000"]
startup_timeout_sec = 30.0

I recommend to disable the bash tool from clojure-mcp add the following to .clojure-mcp/config.edn in your project.

{:disable-tools [:bash]}

This recommended because Codex has really good sandboxing for bash commands for more details check: Sandboxing documentation

Something that is not possible currently is to turn off the editing commands of Codex, so make sure to instruct it to use the ones from clojure-mcp.

Tip

You also cannot easily call prompts I managed to get it to call one by adding this into my AGENTS.md
