- Fix the default solving mode computing both subset-minimal and minimize
  results even when only one was requested
- Clarify in --help what the default solving/optimization options actually are
- Print the output file path after every run
- Add a Quickstart section to the README
- Fix "possible seeds" (-ps/-psf) being silently ignored in every solving mode
- Fix the startup banner printing multiple times on macOS
- Fix crashes and missed transport reactions on models using bracketed
  compartment ids (ModelSEED/AGORA-style), including a Cobra id-decoding crash
- Fix community mode: -tl (time limit) had no effect, and results could be
  lost or wrongly reported as "no solution" when a run timed out or the
  solver crashed
- Fix Ctrl+C not actually stopping a run, and a crash on malformed input
  files, instead of a clear error message in both cases
- Restructure the results JSON so it is easier to parse programmatically
  (breaking change: older result files are not readable by this version)
- Add automated test coverage for community mode
