Handle missing file permissions more robustly

We have a bunch of crash reports where things go south if we don't have file permissions to read all the folders in the workspace we are trying to load. I guess we should handle those and just ignore those files?

@ZacLN is this fixed? I know you added a bunch of stuff around that? Also, if you did something but not sure whether that is enough, I'd say lets close it and wait for new crash reports from a more recent extension version.
