This PR sets the link flags for the ports when they are configured, and checks that these flags were not raised before starting acquisition. A flag raised means that at some point the port lost lock or pass, and as such should be reconnected and reconfigured in the case that the power was lost and all settings are now reset to their defaults instead of the expected configured values.
