I had upgraded the GitHub CoPilot plugin for JetBrain IntelliJ to version 1.11.1-251 today. It breaks all my MCP tools. In particular, I use Atlassian MCP tools. It downloaded configuration of 31 tools but they are not registered in the ToolRegistry for the agent.

This is a plugin architecture bug. The bridge between MCP and the agent tool system is broken.
I tried upgrading to IntelliJ 2026.1.3 (latest) but that didn't fix the problem.
