Fix unnecessary runs/rebuilds of RTL simulators #1758

I believe these changes should fix the constant-rebuild problem.

The problem was that after the first run, some of the steps (macro-compile/split-mems) would not update the timestamp of the output files since the scripts would see that those files always exist. This causes those files to be perpetually out-of-date, forcing constant builds.
