Related to #1125. To make libcpptraj more usable, ensure cpptraj headers get installed to $CPPTRAJHOME/include when libcpptraj will be installed to $CPPTRAJHOME/lib.
Also try to down-convert the Lyx manual documents to be compatible with Lyx 2.3.
