Add Doxygen-style docstrings to all C++ header and source files. Add standard docstrings to all Python helper scripts. Update the README.md file with a new "Documentation" section.

This is a good thing, but needs to be done at the dev brench.. moving the PR to dev will break many things |

Hello dear friend, I apologize for my mistake!
I'm testing a tool offered by Gemini called "Jules" which basically allows
me to document/comment all the code, in order to bring even more clarity to
how everything interacts, and using this tool, when I went to upload to
GitHub, I chose the wrong option, because I was actually trying to merge
with the fork I had created for testing, and when I saw that the merge was
directed to the real repository, I deleted my test fork so as not to
interfere with the project in any way.
