This repository contains the code used for the paper: Lab-BERT: Integration of laboratory measurements for improved pretrained representations of health trajectories.
Code can be run via docker containers described in the containers folder.
For preprocessing, training models and generating results a snakemake pipeline is supplied for each of the given outputs.
Figures are generated by scripts either in the notebook folder or in the scripts folder.
