This fixes the latex2html error encountered by the UIUC people.
The section titles are also adjusted for brevity and generality. Closes #79, which is a 2-year old issue so it's about time :-)

Addresses the latex2html issue for the NAMD manual, and improves the learning curve by defining the variable functions earlier (see #79).
