Remove unused file-based data loading logic from analysis module

Removed the legacy file-based data loading logic in analyzeSite and loadCrawlData within plugins/core/src/analysis/analyze.ts. This includes removing the fromCrawl option from AnalyzeOptions and the CLI command. Integration tests in plugins/core were refactored to use a database setup helper instead of loading from a JSON file, aligning tests with the production code path which relies on the database.
