It seems your tool was using some methods from PluginStore dll which is not shipped anymore with XrmToolBox.

Can you update your tool so that it does not use this library.

I guess that should be enough, yes, since the code that fails does not seem to really use PluginStore assembly. So that should be a dependency issue only.
Update XrmToolBoxPackage nuget, compile, and put the updated version here. I will test it right away
