This is needed for better debugging when mache.deploy is not behaving.

This PR also tries to improve AI agents' use of pre-commit.

Testing

In deployments of cime-env, I'm seeing the work directories as expected. I have seen improved behavior in an AI agent after the more forceful push toward pre-commit. The json files are appearing as expected and have helped with debuging.
