Broken links from ipython documentation

I found a broken link from http://ipython.org/ipython-doc/stable/index.html to ipython's github repo. And out of curiosity ran a link checker on the doc. Found many broken links.

Some of them that point to ipython's github repo are:

Wanted to fix the github repo urls, but wasn't able to find the files in the existing repo.

Fixed broken links in doc pointing to obsolete paths in ipython repo - #5692
and #5693

(should have been a single pull request - but didn't think I would be fixing them both)

These specific instances were fixed; I don't think we should leave the issue open for any broken links, because it would probably be open forever. Anyone is welcome to submit PRs fixing links, though.
