This GitHub repository provides all code necessary to run the model validation for this paper.

1️⃣ read_data.R - reads in the trial data and values needed to parameterise the model.

2️⃣ run_model.R - runs and saves the simulations.

3️⃣ run_model_functions.R helper functions to run the model simulations.

4️⃣ calc_net_top_up.R - estimates the net coverages for all the trial arms.

5️⃣ retention_fit_top_up.R generic Stan model and code to estimate the coverages for a single trial arm.

6️⃣ functions.R - helper functions to estimate the net coverages.

7️⃣ plot_model.R - generates the plots and extracts the required values from all simulations.

Notes

⚠️ Please note that the simulations are not saved on the Github repository, so will need to be run before attempting to visualise the results.

⚠️ This code is released with no support and we cannot endorse any outputs from the model other than those we generate.
