Minor bug

v1.0 - minisr

With this new release I updated the ref code to only refine the SVs inside the same bubble.
Moreover, I have created the minisr module. Previously, miniwalk was useful mostly with assemblies. Now, with minisr, miniwalk can be used with GAF minigraph alignments.
