I know this is not beginner level, but having spent a good chunk of today (successfully recovering a bad fuse problem on the Mega 2560 V3. It would be sensible for all reference designs to make accessible all the pins necessary for high voltage parallel programming to permit recovery to be done more easily.
As an example, pins PD4-PD6 and XTAL1 are not easy to get out o the Mega 2560. Also the presence of the clamp diode on RESET makes things harder. If the boards provided pads or holes for the missing pins and reconfigured the breakable pad pair already on the reset circuit to allow the diode to be bypassed, then recovery would be much easier.
It would also be good if an article or two existed within the Arduino site about fuses, detecting bad fuses and their recovery mechanisms, since much of this information is scattered across a bunch of different web sites. It wouldn't matter if this was just a link to those sites !
