Epiphany (aka GNOME Web) has access to xdg-config/fontconfig, like all the other Flatpaks on my system, but doesn't follow local rules. Which work just fine in other Flatpak apps like Chrome and Firefox.
Font files from xdg-data/fonts are present and usable though. You can select them when configuring Use custom fonts options under Appearance in its settings.
