This version of argonaut accepts ONT (and corrected ONT), PacBio HiFi, and Illumina short reads to create a genome assembly. It processes your reads through length filtering, quality filtering, and decontamination. Then, various assemblers can be utilized within the pipeline or external assemblies can be inputted for post processing, including polishing, purging, and scaffolding.

Test data is included in the test_run directory for users who would like to ensure the program runs correctly before inputting their own data.
