• freesurfer: matlab interface to freesurfer volume and surface files

• Iso2Mesh: 3D surface and volumetric mesh generator

• SurfStat: Statistical analysis toolbox of surface data

• Poisson's equation solver

4. other useful python toolboxes:

• BrainPrint and ShapeDNA: spectral shape descriptor on brain regions

• Shape module in Mindboggle: spectral shape descriptor, zernike

• Trimesh: Python (2.7- 3.3+) library for loading and using triangular meshes with an emphasis on watertight meshes.

5. other useful command line tools:

• Point Cloud Library (PCL): point cloud and 3D geometry processing

• MeshLab: a powerful system processing and editing 3D triangular meshes. One can use the MeshLab to interactively filter the mesh and, save the filters for batch processing using meshlabserver

• Qhull: convex hull, Delaunay triangulation, Voronoi diagram ...

• SPHARM-PDM: Point distribution model for spherical harmonics descriptor; also provides command line tool

• ShapePopulationViewer: an extension than enables viewing a large number of surfaces at the same time
